On reserved trains, you do need to call AGR. They will process the reservation on the phone and give you a number. That number can be used to obtain tickets at a staffed station or at a Quik-trak machine. It takes about 48 hours before you can pick them up.
Otherwise, as I understand it, if Amtrak has space, you can book it with AGR points (only exception is blackout periods).
