Most TAs I know book direct with BA and can therefore charge to your BA Amex card and it is processed by BA and will result in 3 BA miles per £ as long as you have a Prem+ card. They usually charge a booking fee though so unless you are doiong something out of the ordinary you may as well use BA.COM IMHO.
