I vote for Prague. I like Vienna too but I am biased towards Prague since I lived and worked there for about 6 years.

Vienna is more formal, more grand where Prague is beautiful (with some rough patches) and more of a moving and changing society. If you like Budapest and like the contrast and changes Budapest is going through, I think you would not be disappointed in Prague.
