Certain city pairs are defined as coterminals, usually within the fare rules for a given ticket, and thus considered the same city. JFK/EWR/LGA are most definitely coterminals, and HPN might be in that group as well. I don't even know if AA flies to SWF or ISP. PHL would NOT be considered a co-terminal, so you could certainly stopover in PHL (or BOS for that matter), return home to NYC, and then pick up the journey later on back in PHL/BOS.
