I was getting at the point the OP has to state his case with the front desk and management regarding upgrades because you never know if those at the front desk knows the drill for an Ambassador reservation or not.
Regarding being charged for a lower room category, how do you (demue) know what room the OP got? The OP didn't state what room category he got. He just said he didn't get upgraded, and it was the worst room, which is subjective. We don't know what the OP got, what he was charged and in what level of business the hotel had at the time.
Hmmm, guess I misinterpreted your post then. Apologies. You said that "... there might have been a good reason for the hotel not to upgrade ..." which I read as you having the opinion that trekkie wasn't entitled to the upgrade which would be incorrect IMHO, as a guaranteed upgrade at check-in is a stated benefit for IC Ambassadors. Yes, you are correct that if not receiving the benefit one should point this out to the front desk staff.
The practice of charging for a lower room category than booked (if that is not the lowest one) was a mere suggestion as it is often offered by hotels in such cases. It basically means you stay in the room you booked, but pay a lower rate for the lesser category (if that's possible). Everyone happy - well not so sure about that one but at least a compromise.
