Curious if your flight was the one you originally booked or if you had changed it recently. The reason I ask is I had a very similar experience last month, but it was on a flight that I had changed on the app and apparently something didn't update just right. Took about 15 minutes for the check in agent to figure it out after making a phone call in order to get me a boarding pass. I never tried on my computer.
No changes at all. Original flight as booked.
