The seat fee you've already paid is normally deducted from your tentative upgrade price automatically in the app. If the upgrade price is the same for people who've already paid for seats and for those who haven't, there's probably a bug. Please note that what I'm saying is based on short-haul upgrade experiences - I've never tried the same on long-haul.
