I have no insight, but since the prices varies a lot it is logical to me that the variation reflect the underlying airport charges. If Aegean was doing value- or market-pricing the price would probably shift very litte or not at all - the benefit of fast track is basically the same at all airports. Compare with Norwegian that sells fasttrack at many airports, including HEL for the same price 16-17€ (a pricing model where some airports even could be sold at loss). So I think A3 is selling fast track at cost or with a small markup. Leading to the conclusion that HEL charges a hefty sum for the fast track.
Perhaps it should be seen as a timed fee. At HEL you get to enjoy the fast track experience for 10 minutes on average, so the fee is actually only 2,3€ per minute, while Stuttgart gets you through in a minute and thus is more expensive at 4€/minute
