The voucher would not be reinstated on a partially flown booking as BA would consider it used. In that case, if, for example, the passenger was on a WTP fare and upgraded to CW, if I class is available on the new flight then the TA should process the change; if there is no I class then TA should rebook in WTP and the voucher is lost. In either case, no BA's approval is needed. The TA should process the changes on the basis of what's available and per the fare rules.
BA requires for TAs to store correct fare information to begin with (if only for the passenger to receive correct Avios and TPs). Changing a completely unused booking where a voucher was used should be no different from changing a non-upgraded commercial booking. The TA cancels the segments, books new flights and calculates fare/taxes difference from the original fare. The only difference would be to ask BA to reinstate the voucher and to wait for BA's approval to reissue the ticket if the voucher is used again. If there is no availability in the upgraded cabin, the TA reissues the ticket in the original lower cabins and that would be it. There is nothing for BA to do (apart from reinstating the voucher for future use).
I want to mention again, that this seems to be a TA issue. BA does not generally touch TA's tickets. The only situation would be Avios upgrades where BA takes offer and services any further changes/cancelations. Perhaps, this is where confusion lies when it comes to loyalty upgrades. Using a voucher should not really be that different from not using one. BA's only involvement is to confirm the voucher, the rest is on the TA. If your TA issues many tickets where passengers then contact BA to use Avios and the TA loses the ability to service the tickets, then I can see why they are confused and think they need BA for voucher upgrades as well.
Can confirm this is correct. A lot of TAs love to absolve themselves of responsibility where possible though.
