The better workaround is not to add an FFP at all, and/or use strategies or purchase tickets that do not require you to change horses mid-race
Recently, during IRROPs the TA moved me to a BA flight, but the first segment was still KL operated. Of course, like you said, it takes a skilled agent, but they were able to add both my FB number and the OWE I had as well at the same time. So each segment showed the right number.
