2 Questions:
1. Non-EU national registered a long time ago for the EasyPass-RTP, used it like 2 or 3 times in the last 10 years or so, now with new passport, how to update the registration to a new passport?
They will have to re-apply. See
https://www.easypass.de/EasyPass/EN/.../rtp_node.html Under "Registration", it says among other things "The participation in EasyPASS-RTP is limited to the duration of the validity of your electronic passport. Re-registration with a new passport is possible",
2. Non-EU national with Swiss permanent resident card (arriving from non-Schengen to Schengen), EES is exempted, would EasyPass machine an option to use in this case, or only option still go directly to the booth (skip EES)?
They will have to go to the booth. See

Only German residence permits are accepted according to point c) of that webpage.
