Smaller airports (for AC, not overall size), especially those with contract staff, may only staff the AC check-in counter from a couple hours before departure until check-in closes for each AC flight.
Keep in mind as well that at some of the smaller out-stations the check-in agents go airside to work the Gate and are extremely hard to contact to come back and print you a BP. Had this issue at TPA once where the electronic BP wouldn't scan to let me on the train to the gates. Was lucky to find a very helpful DL agent at their counter who, after many tries, was able to reach an AC agent at the AC gate so I could convince them to come back.
