You can make both selections from your account, but as you noted they have to be done separately.
You are probably already familiar with this:
Under your upcoming flights menu after each flight you will notice 2 links:
"Details" (the details for your reservation) and
"Companion Details"
If you click on "Details"
It will open a page where you have the option to "Manage my trip"
Gives you a link to "cancel flight" or "upgrade or modify seats"
If you click on "Companion Details"
It will open a page where you have the option to "Manage my trip" (for your companion)
Gives you a link to "cancel flight" or "upgrade or modify seats"
But, you are right you run the risk of not being able to get 2 seats together since all the ELR inventory is open for upgrades at that T-48 hour time frame.
Maybe you could get your companion to be working on modifying the seat selection at the same time?
