That technically qualifies for GG OVS DOWNGRADE and you are owed comp. Hopefully you have a printed or mobile BP showing 3E as the seat. But even if not a competent agent can look up what happened. Once you are upgraded you are considered in that cabin. Any move down to coach or PremPlus would be considered a downgrade and downgrade comp owed. Downgrade comp is based on the distance of the flight. How you got into the cabin is completely irrelevant (PPs, miles, CPU).
There's a likely chance that the GA never showed your wife re-booked to coach and simply did a seat adjustment to allow the original 3E pax to board. So the email/phone agent is probably going to see them still booked in PZ. That might make it easier to make your case, who knows.
