That just seems strange. A waitlist entry should not affect the confirmed seating in Y at all.
Did you lose the seat exactly at that time? I am asking becuase sometimes people just randomly lose pre-assigned seats and perhaps what happened wasn't caused by the agent. OTOH, if you had a waitlist entry confirmed, it is quite strange an agent felt the need to do anything.
