I am not 100% sure, but I think there's a difference between just removing the FF number in the check-in system vs. removing it from the reservation (PNR). Removing it from the PNR will remove it from the check-in, too, but not the other way around. Miles and points get credited if the PNR still associate your FF number with that particular sector.
Interesting, so PNR removal is done through calling CX customer service?
