Sure. You are using Alaska mileage for the award. Technically, your status on that AA flight is based on your Alaska status (since you used Alaska miles), not on your AA status. That's why you had so many problems, but finally found an agent who just changed it for you (despite it being against the rules).
What AA rule? I'm aware of Alaska's (draconian) rule preventing the use of other FFP (e.g. AA) when using AS miles for their own flights, but nothing they can do to prevent AA FFN being used when AS miles are used to book on a partner carrier.
