I guess Bonvoy benefits would only cover Sakura Tower, as that is the only Marriott of the three.

Been awhile since I stayed here, but I did stay at The Prince Karuizawa back in September, and there was no issue eating breakfast at any of the restaurants that offered it at the East and West hotels in the complex (with one exception, but I'm far enough off topic already)
