I used upgrade certs before on cancelled flights and no, they don't keep you in F even if it available--you just go on the waitlist and eventually get your upgrade certificates back if you email Customer Care (ie, it won't happy automatically).
Which is very bad for an instrument upgrade which also requires paying a higher fare to use. I think AS is the only major US airline that shafts elites like this. Been on UA/AA/DL and in IRROPS they will try and keep you in premium cabin.
