I ultimately called back in and changed again to JFK-PSP-SFO, and AFAIK there is no refund or anything. The purpose of this was to get better shots at upgrades, and this has paid off on (as of a few minutes ago) both flights.

There's an additional US segment tax (currently $5.20) plus additional Passenger Facility Charge (PFC) of $4.50 when you add a connection. The $5.60 TSA tax is only paid once per direction of travel unless your layover exceeds 4 hours domestically.
