The short answer is that yes, tier benefits (including seat selection) still apply even when booking through third parties. It's not like the hotel loyalty model where you have to book directly with them.

Only real exception is packages where the operator has arranged a specific charter flight with BA (I've had this with a ski holiday package in the past), in which case you can't manage the flight at all - but that doesn't seem to be the situation here for the OP
