That's absolutely not true.
80+% of my flights out of SFO won't issue me a BP, but I'm always checked in. You can see the coupon status on the ticket change when you check in.
My conspiracy-theory explanation here is that they saw you hadn't physically presented yourself for the doc check, and then cancelled your check-in. Which made the "you're not checked in" explanation technically accurate, and explains everything else.
But the "You're checked in." message is both very clear, and very accurate. So someone screwed with something.
FWIW, I can recall two cases where GAs went on board to downgrade someone who had inappropriately been given my seat. And one is eerily similar to this (though I actually had a paper BP from an airport agent), where some agent for whatever reason decided to cancel my check-in. But both my cases were at AC hubs (YYZ and YYC), so the agents were much more empowered to fix their crap.
For the YYC-YVR, I might have tolerated Y if it was that or nothing. For the YYZ-SFO, absolutely not.
This is definitely a case where I'd be getting the concierge on the line immediately.
But given this is in the past, I'd definitely write in. I certainly hope there was no non-rev friend of the GA who ended up in J.
