Which places are good to visit in Winter time? It's not like this will be my last time to visit here. I would probably want to visit again in late-summer or early autumn when it is a bit more green than December.

I have a Japan TTP card. Does FUK have the automated gates?

Whole day to Nagasaki. Do this on a good weather day so that you can enjoy the view from the top of the ropeway and Glover Garden.
If weather is not good then ok to visit Hiroshima. Streetcar to Genbaku Dome Mae. View the dome, walk thru Peace Park to museum, then a different streetcar from behind the museum to the station. Ok for a rainy day as you will be inside the museum for most of the time.
I would choose Kumamoto for the castle if I wanted a third daytrip.
You probably want to visit Dazaifu, near Fukuoka. This website has good access info: Plan | Dazaifu Tenmangu
