Looking a both photos on the IHG web site as well as the respective threads for both hotels, it seems the Nagasaki property is much more quaint, renovated and is in a quiet location.

From where I will be at in December (looking to stay Dec 26-30), flights directly to Fukuoka are half the price of flights to Nagasaki. Also, flying into Fukuoka allows for a possible day trip to Hiroshima (although this is not a must).
(I know rail travel in Japan is great but apprehensive about commuting that way between Nagasaki and Fukuoka if carrying checked bags).

We stayed at both this spring. Indigo Nagasaki is certainly a much newer hotel and the room felt as such, but the club lounge at CP Fukuoka has always been quite nice.

Regardless, I’d decide solely based on the places you want to visit. CP Fukuoka is very close to Hakata, while you’d need to take a bus or taxi from Indigo Nagasaki to reach the Nagasaki station. We had a car when in Nagasaki so it wasn’t an issue, but something to consider if you don’t plan on driving.
