Would an AAgent be able to get this under one PNR successfully? Would EY protect and through check?

This behavior is definitely new and unwelcome, flew this just Mar 2025 and it was great.
Last month, I could not get anything to attach to an F AUH-YYZ. Either end, EY or AA. Had to ticket both MLE-AUH and YYZ-DCA as seperate awards. EY gladly checked my bag through however, from MLE-YYZ.

Yeah, it seems like there may be something going on with the mixed class. 4-6 weeks ago, there was a stretch EY was only offering YYZ flights in J. Those flights were available as single J awards with DCA positioning flights. (At least on the schedule. I didn't try to click through on any of them, so they could have been phantom.)
