I did the HPN to JFK transit via public transportation. I took the 0012 bus to the transportation hub, then a train to grand central and then metro to JFK. I believe the first bus only takes $2.75 in coins or a metrocard. It also has an infrequent schedule so it may not be viable depending on your arrival time.
