Not all code share flights are created equally.

QR seems to have a hard block space agreement with certain carriers (incuding AY) in which each airline commits to marketing and selling its own group of seats on the aircraft. Looking at the seat maps right before departure, QR does not seem to return any unsold inventory to the operating carrier. When selecting seats as a passenger, you are presented with partial, often asymmetric seat maps, as the OP was.

Other QR codeshare agreements are of the free flow type without a predetermined number of seats for QR as the marketing partner, but with direct access of QR to the operating carrier's availability data. It reflects in an identical seatmap for the operating and marketing carriers, for instance between AA and QR on the DOH PHL route:
