It is an open question whether ANA will check in across separate tickets to Garuda. Within Star Alliance they are very efficient at it, but to a non-partner airline from an outstation is more dubious. But it could happen. That have an interline agreement only means that they
can transfer luggage, it is not a definition of the handling on separate tickets.
Villa Fontaine is landside, Royal Park The Haneda is the airside hotel. But be aware that they have both land side and air side rooms, so be sure to book the right ones.
If you have to pick up luggage, yes you will need to go landside, and it will be important to check it in with the passenger that can enter Japan. Also note that if you exit, and the flight is the next day after 5am, you might not be able to re-enter immediately, and would need a landside hotel for the night.
