Booking though a Travel Agent is often a different experience from when booking though an airline (or using the online tool).

A good TA will be able to select seats on your behalf. When booking without a TA generally once ticketed you need to separately either contact the carriers involved (or enter the manage booking online pages for each carrier) to request/select seating.
