Weird. - Almost sounds like the EMD-A might not have gotten issued or it did not properly get marked as paid in their system (as they do not always seem to be issuing an EMD-A).
Hopefully customer service will refund the bigger charge without much of discussion.
Otherwise, as this seems to have been a trip involving the US, filing a consumer complaint with the DOT might be an option as well.
