Some things to think about:
Do you have a lot of, or large luggage? Then flying from NRT is probably more convenient to avoid lugging it around.
Do you have travel insurance that would cover you if you miss your flight?

Personally I would probably take the train in this scenario since I am paranoid about these things, it has the highest flexibility as you mentioned.
