We live in Tokyo for half the year -- I would not stress at all about the domestic connections at 5:30 or 6:30 -- you can't believe how efficient Japanese airlines are... If you can swing an extra day in Japan I would suggest, however, that you spend a night in Tokyo and then head to Osaka the next day -- it's a short Shinkansen ride -- no need to stress....
