If you select pay at hotel you will definitely get FHR benefits and I'm pretty much positive it will trigger your $100 off $500 offer if your total bill is $500 or more, it doesn't say it has to be only for the actual room charge.

Last year I booked a WA via FHR and selected pay later since I'd already used my $200 plat credit. I received all FHR benefits and paid with my Hilton Aspire that had an Amex Hilton offer saved to it that also said I need to book via Hilton (don't recall the exact $$ amount). The payment triggered that offer as well as the $200 Hilton Aspire Resort Credit. So chances are very high that this will work for you with Peninsula as well.
