Yes, his number was on the reservation. But since a company book/paid for his flight, maybe it's because it wasn't booked through his Delta account? Middle name doesn't matter for the TSA checkpoint. Also, middle name shouldn't necessarily matter for Precheck. I just took a trip without it that was booked by a 3rd party. As mentioned above, what matters is that the KTN is entered in.
