Thanks for this thread. I've flown AF twice in the last two years US>EU and it's not asked me to upload a scan before, so I filled out my passport info a couple weeks ago and figured I was good to go. Just checked with my flight this coming Saturday and it also wanted me to upload a scan.
I found that if on the website I delete/remove my existing passport info, then refresh the page and select Travel Document > Passport, it then shows a "Scan" button. Selecting that button allows you to choose to scan on your webcam or a smartphone. If you choose smartphone, it brings up a QR code to scan on your phone, which will take you to a site that will use your camera to photograph your passport. It then auto-fills the info back on the website (double check it) and that seems to be all you need. I did it for both my spouse and me and everything looks good now.
I have another flight a few days later from AMS>MAN it was able to use the existing scan of my passport for that, but I had to scan my spouse's passport a second time -- maybe because I was logged into my account while doing this.
