There is no IT issue and VN sees your status. It will be visible on your boarding pass.
The same thing happened to me once when I booked a flight on Saudia using Flying Blue miles on the PSL, the agent could select an emergency exit seat but the seat selection would be automatically cancelled in the following hours. It's simply because the other airline's system expects a payment that doesn't come. The same as when you go all the way to the payment page on AF or KL website, a PNR is created but goes away if no payment is made in the next few hours.
In my case like yours, the agent just does not understand it's simply not possible, because it's not a privilege you get with your status at VN. In my case, I just paid directly through SV.
Emergency exit row, or any preferred seat is simply not a benefit for Flying Blue Platinum members flying on VN.
You will have to wait for check-in and pay.
Since February 2025, free seat selection is gone on VN. You are given a random seat at check-in and you can't modify it, unless you pay.
Even VN Lotus Mile Elite members still have to pay, they just get 50% off for emergency exit.
