i would have just booked my Avios + cash flight and not used my Boston flight without knowing that it would cancel the return leg.

17:10 to 18:13 is much too tight for you to make that. The idea was to book the flight on qatar.com with Avios rather than ba.com as it requires less Avios. The flight is always operated by AA.
Changing your BA Holidays booking now will probably be very expensive, depending on the advance booking notice and fare codes when you originally booked it. Cancelling it now will cost you the deposit you paid and any new paid flight will be much more expensive. Do bear in mind that these tickets must always be flown on sequence and missing any flight will automatically cancel any subsequent flights.
