If this is marketed by JAL, i.e. JL coded, you should be able to use the same Amadeus PNR from AY to access your booking on JL website and make your seat selection. Otherwise officially you will have to deal with AY for the seat assignment but can still try if you can access the seat map on JL website

If you have booked a flight operated by JAL aircraft and crew under another airline's flight number, please contact the original booking source or the airline with which you made the reservation.
After 24 hours before the flight departure, you may be able to reserve a seat on Online check-in.
