Ticketing by AMEX doesn't affect frequent flyer program benefits. If these are QR operated flights, AMEX would ticket this on QR stock and you'd get normal OW benefits commensurate with your class of service and fare type.
But I personally wouldn't ticket through AMEX just to save $100. Not enough to make up for the hassles if you have to make changes or cancel.
