Isn’t the through flight slightly lower cost (all else e.g. fare class, etc. equal), due to savings on one of the tax/fee components, which may be why it can be biased in the search results if searching by lowest cost?

I recall coming across this a few months ago wondering why one itinerary was a few bucks less when they were both booked into the same fare bucket (even factoring out continuous pricing).
