If they disqualify (say) a $3k purchase just because you are getting a $250 credit I agree that would be lame. But the language is consistent with the language on the current $300 "any travel" credit, and the implementation of that has always been that they don't give you rewards on the $300 credit itself, but you still receive on the balance of the purchase.
I know how they word the existing travel credit (you start earning points AFTER your credit is redeemed) which is, as you say, fair. But the language they are using here is troubling because it literally says "Purchases that qualify", not "the portion of the purchase that qualifies" or something similar. I hope you're right, but if you aren't, how do I opt out of the credit? Let's say I book a $5000 Edit (excuse me, "The Edit") hotel for a week (not a crazy exaggeration) using the portal. I'd earn 40k UR points which is more valuable than the $250 credit...
