Currently there only seems to be a direct flight to Hiroshima at 07:30am on Spring Japan. Otherwise you need to go to Haneda. Be aware that Hiroshima airport is quite far from the city, so on the sum of the options I would go with the train.
I have not experience with the Japan Rail pass exchange, lines at the airports look pretty long, but maybe they move well.
JR pass line at Haneda was long and took almost 2 hours to get my pass at in the morning, almost didn't get back to the Villa Fontaine in time for checkout lol. They have signs encouraging visitors to exchange at other points like Tokyo or Shinagawa station.
With the recent increase in price, I can't get any value out of it anymore though.
