IME, the credit hits soon after the charge for a qualifying stay posts. So if it's prepaid, it posts then; if it's pay later, then it posts after you check out. When you actually pay the bill is irrelevant; all that matters is when the charge hits.
If you each are getting the $50 quarterly benefit, then the only way to have both apply to a stay is to break it up somehow. Maybe the hotel will allow you to pay across two cards?
