From EWR at the end of their Airtrain's line, you have a choice of Amtrak or NJTransit. NJTransit's trains are convenient and much less expensive than Amtrak. Here's a link: http://www.njtransit.com/rg_cn_ac.shtml

EWR left luggage isn't operating anymore but JFK left luggage continues to operate. I'm not sure this will help you any since you are flying into EWR and leaving from JFK. If you have lots of time you could make the transit EWR-JFK and drop off your luggage then head into the city.
