Yes you have. There are some that will allow benis, but many won't - it is explicitly stated that 3rd party bookings are not only excluded from earning, but also from Elite benis. I have some limited success, but I never count on it.
Quite honestly, it is not o.k. to expect getting both. BAH (or say Expedia) will want a substantive discount (20% or so) that they pocket - the hotel pays that and in return there are no benis, points and nights for the guest.
