I would link the reservations with DL, and fly the DL option. Once you're in ATL, there are going to be more options for you if there is a problem to get you to Miami or a surrounding airport.
When you check in in SAN and show them your linked reservation, there's a good chance they'll waive the checked baggage fee since it is to an international destination. Just be ready to show them your PNR on AF. They might have to figure out how to do this, and I suppose by policy they could charge you, but it is less likely. A lot of this is hit and miss with two separate tickets but there's also a good chance you'd get lounge access with the linked reservation if you show the AF boarding pass or they can see the linked itinerary.
So the customer service agents can link them, even though they're booked through two different airlines (DL and AF) on two different ticket numbers and locator codes?
