I booked them as one-ways now, since I might rebook the first flight directly to an island that has a direct connection and didn’t want to get stuck with a booking that needed to be flown as a return flight.
Yes, the Greek pass I purchased provides for 3 round trips, so when you go to make a booking, you have to book a round trip, i. e. 2 flights and they do get booked on 1 PNR. That was a big issue for me because if I want to do flights back-to-back, it's not possible as the MCT is not met. So, if you want to do back-to-back flights, selecting round-trip passes is not recommended. If they were getting booked as 2 separate one-ways, obviously, you don't have that issue but they don't. I'm flying the last flight pair in a few days and I'm honestly glad to be done with this pass. Logistically, it was a nightmare to plan. And some of the destinations I wanted became unavailable. If it gets offered again, I'm not sure I'll do it. I'm completing the 4 Aegean flights to lock in the lower threshold and now will be able to fly any *A carrier for the rest.
