My question is, if I then book a completely separate internal flight with Airlink from CPT-JNB for earlier on the day of our return, is there any chance our luggage will be checked through so that we don't have to collect and re-check it in at JNB?

Thanks
that would depend on airlink and their policy on through checking on separate tickets

My understanding is that Airlink generally does not automatically through-check luggage when flights are booked on separate tickets. This means that if you have two distinct bookings—for example, one with Airlink and another with a different airline—you will typically need to collect your checked baggage at the end of the first flight and re-check it for the second.

You may get better guidance on the forum that covers airlink
