If you book it as a United ticket and need to cancel, 100% of the future flight credit will be usable for any itinerary available on United.com. You will not be restricted to flights that include a Cape Air component.

Multi-city searches will not affect your luggage. I would expect to have to pick your luggage up at BOS if you build in an overnight stay. However, on two recent occasions I’ve had overnight transfers treated as a single journey for the purposes of printing boarding passes and performing a same-day change, so it’s possible that they’ve made some adjustments. I didn’t check a bag on either of those occasions, so I can’t state for sure whether or not it would have been checked through, but IME including the morning flight as part of the same journey is new behavior when the previous flight is not overnight.
