While there are inconvenient locations, I wouldn't consider any location to be "convenient" for everything. The subway is too limited (in terms of what attractions it serves) compared to Tokyo/Osaka. It's why the buses are so packed and locals upset.
You have to pick out which specific attractions you plan to go to and determine which hotels are good for your itinerary.
We’ve rented a taxi for a day in the past and last visit just used Uber and taxis to get around. Really wasn’t that expensive and allowed us to see all the sites we wanted. Just mapped out the locations we wanted to visit and tried to make the best connections between them.
